We know that William was James' second son (from the Newspaper clipping) and that James was present in the Tithe Appiontment living in Lisadian, however by the Griffith Valuation the only Johnston in Lisadian is Isaac. Therefore, currently assuming that Isaac might be the first born son who took over the farm. It's a wide stab in the dark, but might be a clue for later research.
